When I look at some maps of the Holy Roman Empire (sic), I notice that in the latter years, parts of the Austrian Empire are included in the "border" of the Holy Roman Empire but some are not.  How was it that parts of the Austrian Empire were "part" of the HRE but parts were not? Is this because certain local nobles inside the Austrian Empire were considered to be electors but not all the Austrian nobility were electors?

There are a number of things you might be referring to, but can you give a link/example?

The Kingdom of Hungary was never part of the HRE, so I think that is the internal border you are seeing.
